Mainly the activities! I usually only do what the activities say. For example, I don't send my wolf to smelt metal unless I have an activity for smelting 3 metal, and I don't collect cooked food until I have both of the cook food activites (the ones that ask for 3 cooked food or 10 cooked food) at the same time

Like lilliful, efficently going through your activites will make your pebble count add up for sure. My main income is from my wolves in 2 ways:
1. Most of them are equipped with a companion that awards pebbles. Free money pours in throughout the day.
2. Newborn pups are equipped with a companion that awards xp. By the time they grow up they are between lv7 and 9. I level them up to 10 in the campaign and then release them for 10k pebbles each.
